Saving site on desktop [was: Newbie Question]

I just started using Dreamweaver.  I started by creating a new site and saving it to my desktop.  At this point it started importing or updating hundreds of files.  I clicked stopped and opened the new project.  What I discovered was that all my desktop files and folders were now contained as part of the site's folder in Dreamweaver.  All these files and folders it imported from the desktop are non related to the project.  What did I do wrong? How do I undo this?  I also noticed that if you look at the files that are contained in the site folder (looking at it through Dreamweaver) it lists two folders that start with a "." and a series of letters and numbers.  This folder, unless hidden, is not actually on my desktop.  It is only seen through Dreamweaver.  Is this a folder Dreamweaver creates, when a new site is made?  Thanks for the help in advance.
